You have me beat by 17 boats RC.  And yes, I would leave a small spot alone and keep fishing IIWY.  Don suggested the possibities before I started.
1) do nothing
2) cut out the floor leaving a couple of inches around the perimeter to glass back into
3) cut the bottom out of the fish box and glass the fish box to the lower hull
4) do what I did

In my mind I just had to keep the liner intact.  I am giving the boat to my boys once they earn the right to safely operate it.
